Do sample collection/processing methods contribute to differences in taxa observed in different studies?

When comparing the taxa found in more or less abundance, relative to other studies, you don't mention how the other samples were collected or analyzed. Of course, I could just go read all of those other papers, but it'd be nice if there were some brief discussion of it here.
