We, as the authors of CRISPRDetect, are surprised that it did not seem to perform well for you. In particularly that it did not find long and short repeats, as finding these were a focus of our publication (see Abstract and Fig 5 for BMC Genomics). Could I ask what version you used and for the list of genomes? We will do a reanalysis with a current version.

In addition prediction of direction (or strand) is a critical feature you have not addressed here, we and others (CRISPRDirection, CRISPRStrand) have stressed the importance of doing this.
