Why authors have used CheY gene sequences for phylogeny?

CheA proteins are considered as phylogeny markers for chemotaxis. In some of the chemotaxis clusters, CheY can be absent. my work on myxobacteria has found some clusters which do not have any CheY. I believe it is better to choose CheA as compared to CheY for better evolutionary links.
